jQuery Update was created so that developers have a standard way to add jQuery and jQuery UI ot their extensions and/or themes.
jQuery and jQuery UI is loaded from the js folder to ensure that it is loaded before other extension Javascript code (plugins, etc) is loaded from the skin folder.
jQuery Update is packaged with the all the standard jQuery UI themes (25 or so) which can be selected in the configuration area. It also allows for custom UI themes.
